The Director General is a State Officer appointed in accordance with Section 17 of the KCGS Act No. 11 of 2018 and commands  KCGS. The responsibilities of the Director General are specified in Section 15 of the Act.

The Deputy Director General is second in command.

The Chief of Staff is in charge of coordinating staff functions of KCGS Headquarters.

There are three directorates and a Training School;

• Directorate of Maritime and Operations (DMO)
• Directorate of Enforcement and Emergency Response (DEER)
• Directorate of Support Services (DOSS)
• Kenya Coast Guard Training School (KCGTS)
